enrichment analysis in regulatory DNA sequences, based on
Zambelli et al. (2009) &lt;doi:10.1093/nar/gkp464&gt;. 'PscanR' scans
a set of DNA sequences (e.g., promoters) from co-regulated or
co-expressed genes, using transcription factor binding motifs
from databases such as JASPAR. It identifies significantly
enriched motifs, providing thus hints on which transcription
factors could be common regulators of the genes studied,
together with the location of their candidate binding sites in
the sequences.</description><link>https://github.com/r-universe/biocstaging/actions/runs/37593235423</link><pubDate>Tue, 06 Oct 2026 11:25:03 GMT</pubDate><r:package>PscanR</r:package><r:version>0.99.0</r:version><r:status>success</r:status><r:repository>https://biocstaging.r-universe.dev</r:repository><r:upstream>https://github.com/BiocStaging/PscanR</r:upstream><r:article><r:source>PscanRQuickOverview.Rmd</r:source><r:filename>PscanRQuickOverview.html</r:filename><r:title>PscanR Quick Overview</r:title><r:created>2025-05-27 12:50:38</r:created><r:modified>2026-10-06 08:56:35</r:modified></r:article><r:article><r:source>PscanR_concepts_and_input.Rmd</r:source><r:filename>PscanR_concepts_and_input.html</r:filename><r:title>PscanR Concepts and Input Preparation</r:title><r:created>2026-09-09 15:43:22</r:created><r:modified>2026-10-06 11:25:03</r:modified></r:article><r:article><r:source>PscanR_Mouse_HD_Retina.Rmd</r:source><r:filename>PscanR_Mouse_HD_Retina.html</r:filename><r:title>Motif enrichment analysis with PscanR: mouse retinal promoters</r:title><r:created>2026-09-09 15:43:22</r:created><r:modified>2026-10-06 11:25:03</r:modified></r:article><r:article><r:source>PscanR_Arabidopsis_BPC.Rmd</r:source><r:filename>PscanR_Arabidopsis_BPC.html</r:filename><r:title>Motif enrichment analysis with PscanR: Arabidopsis BPC target promoters</r:title><r:created>2026-09-09 15:43:22</r:created><r:modified>2026-10-06 11:25:03</r:modified></r:article><r:article><r:source>PscanR_Custom_Background.Rmd</r:source><r:filename>PscanR_Custom_Background.html</r:filename><r:title>Building a background for PscanR</r:title><r:created>2026-09-09 15:43:22</r:created><r:modified>2026-10-06 08:56:35</r:modified></r:article></item><item><title>[biocstaging] PscanRBackgrounds 0.99.3</title><author>federico.zambelli@unimi.it (Federico Zambelli)</author><description>Provides ExperimentHub metadata and documentation for the
promoter-background score distributions used by PscanR
transcription factor binding motif enrichment analyses. Each of
the 105 backgrounds is a separate ExperimentHub resource,
covering the JASPAR 2020, 2022 and 2024 CORE collections, seven
genome assemblies of five organisms, and five promoter windows.
The files are hosted on Zenodo, one record per JASPAR release,
and archived together in a version-specific Zenodo record.</description><link>https://github.com/r-universe/biocstaging/actions/runs/37593221476</link><pubDate>Tue, 06 Oct 2026 09:27:42 GMT</pubDate><r:package>PscanRBackgrounds</r:package><r:version>0.99.3</r:version><r:status>success</r:status><r:repository>https://biocstaging.r-universe.dev</r:repository><r:upstream>https://github.com/BiocStaging/PscanRBackgrounds</r:upstream><r:article><r:source>PscanRBackgrounds.Rmd</r:source><r:filename>PscanRBackgrounds.html</r:filename><r:title>PscanR Background Resources</r:title><r:created>2026-10-03 14:27:45</r:created><r:modified>2026-10-06 09:10:58</r:modified></r:article></item></channel></rss>
